My motor sat for 3-4 months and was fine when I started it the first time.
With the new information. That can effect things.
The valve cover will be important because if you notice your car will develop a bad vac leak and run rough if the oil cap isnt on all the way. So this can be part of the issue if the changes you made the the VC effect its ability to seal off. As for the bolts and the changes I would just pull off the valve cover and start the car. Your not going to shoot oil every where. Its just going to roll down the rockers. look at the valve cover and make sure there are not any interference marks.
Also for those that change the oil check valve it can take much longer for your car to pump back up the lifters. When you remove the oil check valve you drain all the oil out of not just the tensioners but the block passages leading to the tensioners
Well, I didn’t exactly do all that. I pulled the valve cover off, noticed that this one screw had some markings on it and took that one screw with it’s washers off. I put the valve cover back on, bolted it down, and everything is dandy! There’s no more knocking sound at all. Just a rough idle because of a vacuum leak probably caused by me not resealing the intake manifold well enough.
Also, it seems that my intake manifold flapper is making some noise. So if I’m gonna pull it apart again to reseal it, I’d like to do the intake flapper fix DIY. Only problem is that I have no idea what that entails. Could someone link me to this diy or explain it to me?

Its great you tracked this down. That could have turned into something worse over time. Also if you revved the motor enough I assume you could have just worn down the bolt but at the cost of what to your camshaft.
Well… I opened up the IM. Fixed the flapper so it flaps super flappily. THen I resealed the IM with plenty of sealant so as not to encounter another vacuum leak…
Unfortunately, it turns out I had two to begin with. After letting the sealant dry for like 5 hours, I reinstalled everything and started her up. It idled perfectly for like 5 minutes and then dropped back into it’s weird idle again. Here’s a video showing that weird idle. https://www.youtube.com/watch?v=qEmlKPaSk28
So from what I’ve been able to hear, it seems like the leak is coming from the vac hose that goes near the the ABS module area. I assume it’s the same hose that leaves the T on the front of the intake manifold but the leak seems to be where the hose travels by the ABS module. Hopefully I can pinpoint it and patch it tomorrow quickly with some electrical tape or something. If anyone could find the part number for that hose, that would be awesome.

So pardon me if I sound a little excited… BECAUSE I FRIGGIN AM!!!
Just drove it around town for like 6 miles to go get gas for the first time in a month and a half or so. A month and a half without getting gas just feels so weird to me… Anyways, I am in love again. I truly am. For some reason, the car sounds better, shifts better, revs better… EVERYTHING IS BETTER! All-in-all, it’s probably because I’ve been deprived of driving it for so long but still. The car feels amazing. I am so so happy. I think the zero-gap snub mount and the rear diff mount that I added have made the shifting so much nicer. Took me all of 20 seconds (or two blocls down the street) to get used to the Stage 4 clutch. I actually love it. It’s really grabby and obviously I still have 744 miles left to break it in but I’m loving it. It’s a lot more friendly than I thought which is awesome. Oh and how she revs!!! SO quickly now haha. THe LWFW and LWCP coupled together is a mean combo. I love it haha. Man I could go on and on. I suppose now is a good time to update my total mod list so here it is.

Glad to hear about the clutch and flywheel, thats the same setup I ordered. Unfortunately they were sold out at the time I ordered and were waiting on a new batch.
My car has now been laid up for a few weeks waiting on the new clutch and flywheel, so I feel your pain on not driving for a month haha.

Could be front main seal even though I just replaced it. Or it could be that it’s just time to reseal the oil pan.
